For me, the difference was always conceptual. If musically it felt like two separate lines occupying a single staff (which was most of the time, but not quite all), I'd use layers; if musically it felt like a single part that happens to have divergent rhythms for a while (as occasionally happens in a piano part), I'd use voices.
