It's your work, of course. I've managed to work around the issues so far, so please don't think I am following your lead, at least in all cases.
If you do go the separate files route, I would consider making only one separate file for all the parts rather than a separate file per part. You can benefit from the feature quite alot that way, even if you don't achieve the ideal of a single document file.
