By "get crazy", do you mean that all stems point up, and all rests move a few steps up? This behavior is by design -- it's done that way because when most people enter notes in layer 1 and layer 2, they want the layer 1 stems up and the layer 2 stems down, to distinguish the lines.
You can alter this behavior under Options | Document Options | Layers. Uncheck Freeze stems and ties and Adjust floating rests. But be aware that these settings are global to your document.
You might also want to experiment with layers 3 and 4, which by default do *not* exhibit this behavior -- although they are often set to Hide layer when inactive, which would need to be changed.
