OK. I had a hunch what the explanation was, but I tried the following to test it anyway. Opened document without libraries, and entered a quarter note on the middle line of the staff and dotted it. Stem is down, augmentation dot is above the line; augmentation dot stays above the line when stem is flipped. Inserted a half note rest before note (so that the dotted quarter note now begins on beat 3), switched to layer 1, and entered a quarter rest. As soon as I exited the frame, the dot assigned to the note in layer 2 moved below the line. This suggests that the behavior is an artifact of the behavior when stems are locked in a certain direction based upon whether or not there are notes in another layer, or not.
