Unless I'm misunderstanding your question, you can do the same thing in the extracted parts. Just use the Staff Tool to set the staff transposition.

In the future, one way to avoid this is to set up the score with transposing staves and then select Display in Concert Pitch; this is in the Document menu in Fin2007, but I think it was in the View menu in earlier versions. Then you can enter and proof in concert pitch and just turn off that option to have transposed parts jump back to displaying as transposed for printing.
