Here are a few ideas off the top of my head:
I don't know if this is the source of the problem, but check where
your temp files are going. (A locked folder, bad permissions,
separate drive, etc.) Try taking out your Finale preference file (but
saving it just in case) and letting the program write a new one.
Also check Activity Monitor to see if anything is using up your RAM.
You could also try TechTool and DiskWarrior to see if anything else
is going wrong.
