From my experience this seems to happen in the following situation: When you entered your music and later changed the enharmonic, Finale seems to save the orginal enharmonic, and whenever you do some fundamental changes to the measure, it will revert to what it was. This apparently has to do with the new function of having independent enharmonics in parts. I typically notice this when I split a measure with the relevant plugin.

It will not happen if the note was entered with the correct enharmonic in the first place.

It is very confusing, and a major problem for me, too.

On the other hand, my really main request for Finale at the moment is something else: Please, please fix Engraver slurs. When they work they are great, but half the time they don't work, and I currently have to check every single one in the print out. This is a disaster, and it is hardly any better than not having Engraver slurs at all.
