This seems to be an issue with the Kontakt player, which apparently plays from memory rather than disk streaming. First try closing other applications (particularly the nonsense that fills up the system tray in off-the-shelf Windows installations), and restarting Finale. If that doesn't work, reboot. So long as you have enough memory and CPU speed to start with, the truncating of notes should stop.
