If I understand your situation correctly, you specify, in the Chord Definition box, 9 as number, and check the option to add preceding flat. By the way, are you sure you want D7(#5, b9) instead of D7(b9, b13)? (#5, b9) means you want to keep natural 13th but no 5th.
