I tried it with Windows Finale 2007 into Illustrator CS3 and it worked fine.
The easy thing to double check is that in the EPS dialog box you are checking 'include fonts'. Also, I remember some similar problem with a Finale EPS font not appearing properly in Adobe Design and I think it was because of some idiosyncratic limit on the font. I substituted in more common fonts and it was fine. Deduce which font is not working and try substituting it.
