this is indeed "stupid and sad" and has been since finale incompletely implemented linked parts feature for F2007 (back in 2006). please lodge a complaint, it may help move the issue higher up on makemusic's "things we don't really care about but periodically pay lip service to" list. then slump back in your chair with a heavy sigh and wait for the next person to bring the issue up on the list.

you can keep the linked parts by adding hairpins where there are really problematic collisions and hide them in the SC / PT as needed.

in order to make at least partial use of the linked parts without the probs of hairpin collisions i usually keep the start/stop points further away from the dynamics in the SC than i would like to. with a little thought you can do this selectively, e.g. with repeated 32nds i usually align the start/end to the note beside the one to which the dynamic is attached.

i also prefer to slightly move the dynamic sideways in the PT rather than fiddle with the hairpins. saves a little time and hassles and is not a huge compromise (if the score is not being published at least).

Yes, you're right and it's a pain. The only solution I've found is to do as you say: have a score file and a parts file. I've already said all I could about this to Makemusic, giving examples. Do complain to them as well!
