If there is a multi measure rest under the repeat box, then the handles are not editable. This is a stupid bug, but I know the workaround. They are editable in Scroll View. You have to guess, but cmd-E on a Mac (control E on a PC) toggles the view, so you can go back and forth a few times until they are right if you have to.
