You haven't said which version of Finale you are using. If you are using Fin14+ then you can be very precise about the metric locations and offsets for the Smart Shape. You need to choose these carefully. I usually chose the last visible note in the set for the metric starting point and the end of the last measure (or the next visible note or rest) as the end point. I then offset from there.
You can't really finalize this notation until you are committed to a page layout. Once you are committed to a page layout (and Update Layout) the boxes should stay put. For the box shapes, I recommend CHECKING "Allow Horizontal Stretching". Finally, you must use a keyboard metatool to assign the box shapes. Either that or manually duplicate it each time. If you simply assign it each time, your modifications to the box for the current assignment will screw up all the previous assignments. I hope this helps.
