Yes, this is a band-aid and you are right to identify it as such. There have been a number of difficulties in getting Fink packages coordinated with the external teTeX installation, but they should now be solved. If I designed the band-aid correctly, each user should have to go through this "remove and reinstall" process at most once -- future upgrades should be normal. I do hope that you succeeded in upgrading by following the instructions which the warning message provided.
