Do the following: ls -lad / /etc /etc/ /var /var/ You should see something like drwxrwxr-t 39 root admin 1326 Oct 23 19:19 / lrwxrwxr-t 1 root admin 11 Oct 23 19:19 /etc -> private/etc drwxr-xr-x 103 root wheel 3502 Oct 17 11:29 /etc/ lrwxrwxr-t 1 root admin 11 Oct 23 19:19 /var -> private/var drwxr-xr-x 22 root wheel 748 Oct 23 19:19 /var/ If what you get has all the x's in the right places, then there should be no problem.
