It's deliberate breakage introduced by the new version of fancyhdr.sty:

% Dec 9, 2002

% someone inadvertantly uses \setlength to change any of these, the value

So the doxygen_manual.tex will have to be changed to use \renewcommand instead of \setlength.

It is this kind of arbitrary API change that unfortunately happens quite often in TeX packages and lets me wish that the new tetex version will *not* be updated very frequently.

For me this is the major advantage of Fink's tetex over Gerben Wierda's, namely its stability. If you use TeX professionally, stability is much more important than being up-to-date.
