I have Mac OS 10.3 (Panther). I initially installed xfree86 4.3.99.16-2 available through fink. Then I became aware of Apple's X11 available for Panther, and tried to install that one instead. It didn't install and it seemed to have a problem with a newer version of X11 already existing on the disk, so I removed the xfree86 installation (with "sudo rm -rf /usr/X11R6 /etc/X11 /Applications/XDrawin.app"). This did not solve the problem and the Installer still objects to the installation of Apple X11 saying that newer version of this package already exists on the disk, even if I can not see it.
Look in the directory /Library/Receipts whether you find anything with a name starting with X11, like X11User.pkg. Move them out of the way. Installers like the one for X11 usually don't look on the disk what is really installed, but consult their own database about what they think is installed. The database in this case is the directory /Library/Receipts.
