Well, we cannot know what version of xfree86 or mixtures of versions you have installed. There are too many possibilities, and only you can know what you really have on your hard disk and whether it corresponds to your intentions.
The fact that xpdf doesn't work may even be independent of this "serious warning". It builds a package without xpdf executable if some versions of xfree86 or X11 from x.org are present.
