Quite stupid actually. I decided to get back to mplayer and try to find a fix for it, but I first tried to build it again, and it built OK! This was on a different computer than where I had tried it before. So I compared the build logs (with FileMerge.app which shows differences very clearly) and saw that for the "good" one, configure said

 Checking for cdparanoia ... no

whereas for the "bad" one it said "yes". Looking in the configure.log file, I saw that it said "no" because it couldn't find files like cdda_paranoia.h, and the latter is installed by the libcdparanoia0-dev package.

Actually, there is more to be said about this: Removing libcdparanoia0-dev is not really a solution, because it removes functionality from mplayer. Also, the fact that cdparanoia is taken into account when it is found, but that there is no dependency on the package, has to be considered a bug in the mplayer package. So there is some work to do on this package, and I hope the maintainer will find the time for this.
