I see the same thing, but haven't noticed any problems as of yet. Possibly the new 10.4 Universal SDK lacks whatever file that fink uses
as the marker for having a 10.4 SDK.

Yes, its file name is not in the list of known SDKs. But AFAIK these system-sdk virtual packages have no use whatsoever. The only package I know of that uses anything in /Developer/SDKs/MacOSX10.*.sdk/ is net-snmp, and it doesn't have the corresponding system-sdk package as a build dependency (as it perhaps should).
