This comes from the cctbx-10.4 (or *-10.5) package that installs startup 
scripts in /sw/etc/profile.d. You can try what it suggests, namely run 
the postinst script again by reinstalling the package:

   sudo apt-get install --reinstall cctbx-10.5

(replace 10.5 by 10.4 if you are running Tiger)

You can also run that postinst script by hand:

   sudo /sw/var/lib/dpkg/info/cctbx-10.5.postinst

If all fails, remove the cctbx.{csh,sh} scripts in /sw/etc/profile.d/

I am CCing the maintainer; he might have a more precise idea.
