John, The short answer is that I know how to modify the fink .info file for Macaulay 2 v.1.1 to avoid the problems you've encountered, but unfortunately Macaulay 2 v.1.1 doesn't yet build in the context of fink. The upstream authors Grayson and Stillman are working on this.
