I've seen this too. It may be a new feature in Aquaterm. I think the intention is to warn that if you shut Aquaterm down before gnuplot (or something that uses gnuplot) that your application may not be able to start Aquaterm again (octave seems not to be able to, anyway).

OK, if I quit AquaTerm while gnuplot is running and try to "plot x" again, I get:
AquaTerm warning: Connection to display was lost,
plot commands will be discarded until a new plot is started.

What does that mean? How do I "start a new plot"? Or does that mean I just have to quit and restart gnuplot?

And why can't AquaTerm tell whether gnuplot is still running? And why is there no keyboard shortcut to select the "Quit" button in the dialog?
