I don't know how to do this, myself, but what I can tell you is to copy the package description for whatever perl you're modifying into the "local" area, e.g. by cp /sw/fink/dists/unstable/main/finkinfo/languages/perl586.info /sw/fink/dists/local/main/finkinfo and then apply whatever flags, etc. are needed on the "local" copy, which won't get overwritten by fink updates.
