Files in /usr/local never are installed by Apple.  They're always from
third parties.

Something else that you installed put them there.  If you remove the
directory altogether, whatever that is could be broken if it uses
libraries from /usr/local/lib .

You might be able to see what installed them by running

pkgutil --file-info /usr/local/include/zlib.h
