As long as the autogen executable is in your PATH, you should be OK. You can use "/sw/bin/pathsetup.sh" (assuming that you installed Fink in /sw) and it will pop up a window either saying that your PATH is already set up, or tell you that it is going to be set up, or possibly that it couldn't do that in rare occasions..
