Thanks for the info. If I understand you right, the user should just ignore the following warning when building root3-threaded in case he/she has a xfree86 flavour from fink installed:
$ fink install root3-threaded

Fink only provide system-xfree86 *if* you don't already have some other xfree86 package installed.
You do have one (xfree86 and xfree86-shlibs), so it's not providing system-xfree86. root3 should, I think, accept xfree86 as a choice though, you might just need to upgrade your existing xfree86.
