Fink could be running Xquartz -version, and with the nasty new hack that Jeremy just put in Xquartz would register with the window server to become active and gain focus. Only, Xquartz exits so quickly (since -version just prints to console and doesn't *actually* start the server) that the Dock doesn't have time to draw the icon before it disappears.
