You probably will need to show us the info and patch files
in question. If I had to guess, it sounds like you changing the
context of the patch somewhow. Are you doing any perl edits on
the sources before the patch is applied? Are you doing substitutions
with sed on the patch using @FINKPREFIX@ placeholders to change the
value of the fink prefix?

ps I bet if you do a clean bootstrap of 32-bit fink and install it
as /sw32 that the same issue will appear (ie it isn't likely to be
x86_64 specific).
