(moving to -devel as we're now in the realm of packaging rather than anything users can do) I'm not exactly sure how you would propose discouraging that. Simply putting it in the docs won't have any big effect. Especially since we _encouraged_ people to install XQuartz back at the beginning of Leopard. Presumably fink could pop up a warning message when it finds a new enough Xquartz, but I don't think anybody's going to read that unless it actually _stops_ the operation and requires user input for builds to proceed.
