I guess there would have to be a way of recognizing .app folders and running the executable inside, but that wouldn�t be too hard, it could almost be a Linux system running Macintosh applications. Just an idea.
This is nothing special. There is a command called open which you can use on any file or .app directory, and it will do the same thing as clicking on the icon in finder.
Try:
open /Applications/TextEdit.app
in an xterm, or Terminal.app window
Finder also runs the apple menu I think, so you will be fresh out of luck if you want the same functionality in a replacement. I have a feeling that the cocoa applications expect to have a finder to register with, as they need it for their menus, and if this is so, you would not be able to start them without finder running .. or finder would automatically be started by the application.
