It shouldn't. They are, for the most part [entirely] two different 
systems that can be run over X11, with a lot of redundant functionality 
because each wants to be able to provide a complete working environment 
by itself. I'm typing this on a Linux box running KDE, but could easily 
log out & come back in running Gnome. I have yet to get KDE running on 
my Mac at home, but once it's up it should be able to work just fine.

They should, because of all the redundancies. Whenever a bonobo/gtk/etc 
Gnome program needs a certain kind of functionality, it'll rely on the 
Gnome functions for doing them -- even if otherwise you're running a KDE 
session. And vice versa for qt/etc KDE programs when you're running a 
Gnome environment (or for that matter, not that different from launching 
a cocoa/carbon Aqua program from within X11). These programs should all 
be smart enough -- or from a less charitable point of view, stupid 
enough -- to only call upon the functions they were built for, even if 
there are other workalike functions present & active on your system.

In short, this should be No Big Deal.

If you *do* hit problems, it's probably a bug somewhere. Like I say, 
this is common on Linux -- I let KDE set up most of the environment, but 
I do also run some Gnome applications when those versions are nicer than 
their KDE counterparts.

It would be *really* nice if the projects were better integrated, but 
then that seems extremely unlikely. Too bad...
