I don't know if it's the same bug, but I have this from time to time with no recognizable pattern. Some X windows are "transparent" for the mouse, i.e. they don't take any mouse clicks but let them pass through to the window behind, they cannot be made active and cannot be moved. After a while of clicking on other windows and changing focus, they usually start behaving normally.
