xrdb -merge $HOME/.Xresources
into your ~/.xinitrc. If you don't use your own ~/.xinitrc, then IIUC, your ~/.Xresources *is* taken into account automatically by the system file /usr/X11R6/etc/xinit/xinitrc
.emacs should work as elsewhere.
