Here are a couple of thoughts:

1) Since the executable appears to exist in the right place, see if you can run it with the explicit path, i.e. "/sw/bin/opennap". If that doesn't work, check and see that its permissions include excutablility. If it does work, then starting a new terminal may do the trick.

2) The MD5 error is because the checksum you are using is for the 0.44 tarball.

As to copying the files around, there are custom build script and custom
install script options. Check out the .info file for kdebase3, for example.
