This does indeed look to be related to that. Try removing all of /usr/X11R6 and reinstalling Apple X11.

Hello. I am trying to upgrade my system with fink, but it fails compiling qt3-3.2.1-1. The last lines of the output are:

....
patching file tools/designer/designer/designer.pro
patching file tools/designer/editor/editor.pro
/var/tmp/tmp.2.ANcJzP
Xft support cannot be enabled due to functionality tests!
Turn on verbose messaging (-v) to ./configure to see the final report.
If you believe this message is in error you may use the continue
switch (-continue) to ./configure to continue.

Qt must first be configured using the "configure" script.

make: *** [.qmake.cache] Error 1
### execution of /var/tmp/tmp.2.ANcJzP failed, exit code 2
Failed: compiling qt3-3.2.1-1 failed

I had another problems before because I had installed Apple X11 beta over another X11 installation. I then removed /usr/X11R6/lib and reinstalled Apple X11, like I learnt from another post. Is it related to this?
Greetings
