If by "clean install" you mean 0.5.3, it will not work.

For now, the best way to get a clean install is to download the fink-0.6.0.tar.gz package from http://sf.net/projects/fink/ and run "./bootstrap.sh" to bootstrap your fink installation.

There are known issues with upgrading to the 10.3 tree from the 0.5.3 release (which was made for 10.2).
