Rather than deleting your entire /usr/X11R6 tree you might want to rename it instead. I have /usr/X11R6-apple, /usr/X11R6-xdarwin, and /usr/X11R6-X.org-6.8 trees and I make /usr/X11R6 a symlink to whichever one I want to use. The same goes for /etc/X11 and /etc/fonts, which are also X11-related. I wrote a shell script to update all of the symlinks for me automatically.
