As you probably know, /sw/src is used for two different purposes: storing source files, and as a location for building packages.
The purposes can both be reassigned, with new directories specified by running "fink configure". You can reassign the two functions to two different locations. New downloads of source files will still go into /sw/src, though, so you will need to move the contents of that directory to the "alternate" directory from time to time.
