I saw basically the same problem. Look to see if you've got a customized xpdfrc, for example at ~/.xpdfrc .
If you do, try removing it (or renaming it something else to test). I don't know why I had one on my system (something created it, I don't think I did), but once I removed it everything went back to normal.
