This problem was solved for me by just running fink selfupdate a bunch of times (maybe fink scanpackages too). At some point a new fink-mirrors got installed and eventually everything was sorted out without reinstalling or even manually editing any files... It's a hard problem to handle easily though, if all your servers suddenly changed, there would be no real way to prevent this problem because the user's installation wouldn't know where to look on the net at all.
