Hopefully to clarify but probably only to add to the confusion
I'll contribute my 2�:

There's now 2 new commands texconfig-sys and updmap-sys. Now, for
instance, if I install a new font systemwide (I use a
self-compiled teTeX but I guess in fink that would be in
/sw/etc/texmf.local/fonts/) and add the mappings via updmap-sys
the mappings are written to
/sw/etc/texmf-config/web2c/updmap.cfg.  All works well systemwide
and for me as a user *as long as I don't have my own updmap.cfg
in ~/.texmf-config/web2c/* created by running updmap (instead of
updmap-sys). If the latter is the case I'll have to rerun updmap
to make the systemwide installed font available for myself
because updmap-sys only changed updmap.cfg in
/sw/etc/texmf-config/web2c/ which is overriden by updmap.cfg in
~/.texmf-config/web2c/.

It would be nice if updmap-sys added the mappings to my private
updmap.cfg automatically.

Perhaps one could even come up with a combination of the
different TEXMFVAR and TEXMFSYSVAR (new) to do this. So I'll try
to cc this to the tetex list.
