The same thing has happened to me in the past. I've found that downgrading doxygen to the version in stable often works. Try "fink install doxygen-1.3.4-4" then "fink install kdelibs3-unified". If that works, then you can try an update-all again.
Unfortunately, doxygen just seems to be pretty fragile in general. I've seen it crash a lot.
