I haven't noticed evidence one way or the other, and it may not be related to your present problem, but I would suggest that you make certain that both systems are using the same version of X11 (ie. both on Apple's, or xorg's, etc.).

Once you have done that, and particularly if one machine is faster than the other, you could set one of them (either the faster one or the non-busticated one) up as a bindist server for the other machine. I should think that this would help resolve some of your discrepancies.
