This is now fixed, and wasn't really a python problem (but rather something stupid I did in creating the executable wrapper script earlier was unmasked by the upgrade).
I've fixed it in coot-0.6-pre-1-revision-2223 One small irritation remains with the gtk+2 gui: it crashes if you try to do a superposition of two molecules.
