It shouldn't be that hard. There's one overlapping file to deal with.
Something like
fink remove emboss-ajax5-shlibs emboss-nucleus5-shlibs
emboss-plplot5-shlibs emboss
fink install emboss plplot6-shlibs emboss
should resolve it.
Since the problem is with an overlapping library, I'm not even thinking
about doing a quick and dirty fix. This is going to take some thought
and care to fix correctly.
