I got several troubles too while reinstalling Fink two weeks ago.
I don't use anything in Fink about x11, just installed Apple's pkg on 10.4.11.
Here are some informations:

Case 1:
If i start from Terminal, for example startx, the xinitrc should be like this:

Case 2
If i launch X11.app, it doesn't care of my ".pet" files. There was a 
discussion on IRC about that, so I use ~/.MacOSX/environment.plist:

You can touch ~/.MacOSX/environment.plist and edit it with any editor provided 
by XCode

So my .xinitrc contains now only that:
#! /bin/sh
exec /usr/X11R6/bin/quartz-wm &
exec gnome-session

I'm using this config right now:
Case 2, environment.plist + light xinitrc ( I have no bashrc or stuff foorc in 
my home, only .profile )
and that works well

Case 3: New install, and something's gone wrong !
I cleaned and reinstalled everything, but this time using the stable tree.
Some stuff went wrong.

So i
* backup my ".pet" files / directories,
* i removed every ".pet" that could be on my way to run X11 correctly with 
gnome, which means a few directories / files 
like .Xauthority, .gconfX, .gnome2, .gnome2_private, .metacity for example,
* restart (to clean /tmp)
* launch a Console.app,
* then launch X11.app

You should be able to fix most of your issues
