(you can just enable unstable via "fink configure", but I don't think
that would have changed this issue)

Try what the FAQ says to do in such cases:

http://www.finkproject.org/faq/comp-general.php?phpLang=en#node-exists

which would be "sudo dpkg -r ptex-base", and then do an update-all.

If the "node ... exists" error persists, then your best bet is to to try
to work around the issue by updating the outdated packages individually
rather than by using "update-all".
