Alexander, you were right. I missed the fact that a year ago, I moved only /sw/src to another partition to save space. Hence I didn't think about the possibility when browsing the FAQ. The funny thing is, that it used to work, when that disk was attached with Firewire. After reattaching it via USB, MacOS apparently set the flag again.
