I have finally solved the proble the "old way" (aka brute force):
(1) I have removed all the installed packages pm586 and dependencies,
(2) I have removed all the *pm586* entries in /sw/fink/debs/
(3) I have removed all the *.deb pointed by the symlinks.

>From this "ground state" I have been able to rebuild all the pm586 packages
I had installed. In the process I have noticed two things that may explain
the failures:

(a) the installed packaged were mixed between stable/unstable and 
stable/unstable/*/10.4-EOL,
while they are now all in stable/unstable/*/10.4-EOL;
(b) while most of the packages were marked as new in postinstall summary,
a few were marked as updated: missing symlinks?
